Heatsink alteration?

I bought a heatsink that is a few mm too high. If I take a hacksaw to the copper pipe ends sticking out at the top, would that be a bad thing? I'm interested in whether or not having open ends would change the cooling properties. I'm assuming I'll be careful enough to not introduce copper shavings to my mb post hack.

Um, those copper pipes contain liquid which is how the heat sinks works - you cut the tops off then it'll evaporate/spill out and totally ruin the cooler.

So yes, taking a hacksaw to your cooler will be VERY bad.
