Run box, My Computer and programs are missng on windows xp

I got a virus by stupidly opening a file that my computer warned me about. The file was on a respected auto repair website that I had used beore. Anyway, the virus made my programs disappear from the start menu, made my desktop icons disappear, my Favorites disappear, "My Computer" disappear. I did remove the virus with VipreRescue Deep Scanner. And got my favorites and most of my desktop icons back by using unhide.exe. The virus mainly was in my Documents and Settings - I believe.

To do further repair I need to have my "RUN" box open from the start tab, but the "Run" box is also missing. Any suggestions?

And you will most likely continue to do "further repair" most likely, because once infected, one can never be sure it is completely eradicated.
Smart thing is to save your personal data, format and reinstall the OS.

Pressing the Windows key and R at the same time will bring up the Run box. However, it's more effective to regain control over exe files by modifying teh Registry. Go to http://www.dougknox.com and under the XP Fixes, find Doug's .exe Fix. Download it and transfer it to the infected machine, double click it and it will make the necessary registry changes. You might also benefit from Doug's LNK Fix.

Once you can run programmes again, download TDSS Killer from http://www.trendmicro.com and ComboFix from http://www.bleepingcomputer.com having first studied and thoroughly understood the instructions. Between them,. the threat should be cleaned up.
