I recently installed a new 40mm fan on my chipset on my A8n sli Delxue. However by accident the fan is set up to blow the air down onto the chipset instead of off and away. Is this a big issue, something I should be concerned about?

Pretty sure that you'll be fine once it's blowing into a heatsink. In fact, I believe that's the best way. Look at the stock Intel heatsink and fan; the fan blows air into the heatsink and heat is taken out of it that way. All other high-performance fans blow air into a heatsink.
