Will DDR3 GTS 250 run on my DDR2 M2N68AM SE2 board

That motherboard has a PCI-E x16 slot, so it should run a GTS250 fine. You don't need to worry about the DDR2 or 3 question - that only applies to which type of RAM sticks the motherboard can support, not the type of VRAM on the graphics card.
