I have 3 SATA drives; a DVD, a 640 GB hard drive, and a 1TB hard drive. I am not doing RAID.

Does it matter which SATA controller I plug my drives into? I have a choice between the ICH10R South Bridge and the Gigabyte SATA2 controllers.

The south bridge should provide marginally faster transfer rates as the sata controllers would have to pass through the south bridge anyway so you cut out a step and save a tiny bit of time, likely not at all noticeable.
