2 hard drives acting as 1

I just built a computer. my primary hard drive is a OCZ 120GB SSD and my secondary is a 1TB HDD. my problem is that whatever I install it gets put on both drives. I tried deleating the programes on the SSD but then the program wont work. it says the path for the regestery is wrong and it wont load. if you need more infomation I will be glad to give it to you. please help

Take away the hard drive that you are NOT installing windows on.

Install windows on a fresh harddrive (Formatted) And only just that one hard drive. Otherwise it will try to access the next hard drive on down and use it as a swap.
