Can't see a whole section of game when running in full screen!

When i change the resolution of a game it seems the display resolution of monitor is changing along with it. Like when its 640 resolution, the screen changes to 640 resolution and i can also see half a quarter of the game and all other is black screen but when i change to 1280 resolution i can see the whole bits of the game. When i used fraps to record this problem, fraps video actually shows me all the bits of the game and nothing missed out. What is going on?
