Let's say I am bored of removing the motherboard for a new heatsink and instead I want to cut a part of the case to open a hole to do this.How could I do this?

Umh, let's see manually (with your hands) drill a hole for a starting point. Insert saw in hole and manually (with your hands) move the hand saw in a slow steady back and forth motion. Or you could use a sawzall (electric hand held high speed type of jig saw.
