After rootkit: How to rebuild boot partition

I have suddenly rootkits on my computers. I have managed to fix one computer, but another was allowed to run unhindered and no tools for rootkit removal have been effective. I finally resorted to deleting the rootkit partition on the c: drive. I expected I could rebuild the MBR and boot sector from the recovery console, but have not been successful. Could someone help me with this?

Sound advice - Reinstall Windows to a new hard drive. Slave the existing drive or put it in a USB enclosure to get your personal files.
