Where do I put a 120mm fan?

I have an option to put an intake on the bottom or intake(?) on the side that has a plastic see through panel. I can't fit any exhaust on the top because there is no room because I have a 212.

You probably would have gotten a reply sooner had you at least mentioned what kind of case (make and model) you're using. Still, if you need to mount the fan in intake mode, I recommend at the bottom, as hot air rises and cool air sinks. You want to facilitate proper air flow, so naturally, the cooler air can be pulled in better from the lower fan.
