I am wanting to use this as the case for my system and I need some help with the cooling layout.

ATX mother board stand in.

I have two ways, that I see, to mount the motherboard.

Fans, its between:
A- 1 200-250mm exhaust on top and 2 120 mm intake fans on each side.

B- Clear all the plastic out of there and put a 200-250 mm exhaust on each side, passive intake (not possible with option 3 above.)

Or

C- Tape up the upper vent on the side and 1 200-250 exhaust on the top.
Which combination would be better for cooling, and also where should I mount the PSU?

I'm going to make some assumptions here. First assumption is that you are making an "all in one" PC. Second assumption is that you will be using the old CRT that came out of the enclosure. If I'm right, this is probably a bad idea. You can't just mount high speed electronics adjacent to powerful electronic fields like a CRT without some planning. I suggest you get some qualified local help.

Why would you assume that the CRT monitor would be going back into the case. That would just be studid and there would be no space have you seen the back of those things they are huge. Its getting an lcd or led monitor. The first assumption is correct though.

The SketchBook is 9"x12".

Now that is a darn good idea....

I would suggest a Mini ATX motherboard you can get some tiny one now that would fit easily. you could mount it on the floor, for the PSU a external one would be needed good thing is these are easy to get now a days. for cooling you would need to measure the depth of the 'case' and see what would fit. I top down cooler would work well. case fans would be at the back with a exhaust one on the bottom that you wouldn't see.
