We have a machine in our factory in which program is to be fed in a 3.5 inch floppy. However, it does not recognise FAT32 file system, hence we are unable to transfer data through our computer, rather we are having to use a serial cable and transfer data through a program. Is it possible to transfer data in RAW filesystem onto a floppy ? Please advise.

No, but FAT32 would be a waste on a 3.5" floppy because of the filesystem overhead. Anything over FAT12 or FAT16 would be complete overkill. Have you tried simply formatting the floppy as FAT16 (many times simply referred to as FAT instead of FAT32)?
