6gb-12gb upgrade, computer slows down

First - MadAdmiral you rule, I've created a great system with your help.

Second (help?!) ---
I just installed the second set of 3 memory sticks -- total of 6 for 12GB. I've noticed a significant slow-down of my computer once I installed the second group going from 6 to 12.

Stuff I have:
CPU: i7-930
Mobo: GIGABYTE GA-X58A-UD3R
RAM: 2x G.Skill Pi Series 6x2 GB 1600 mhz CAS Latency 7
HDD: Samsung Spinpoint F3 1 TB
GPU: HD 5770
Case/PSU: Antec 300 Illusion and Neo Eco 520W
Optical: Cheap SATA DVD burner

Any idea what the issue is or how I fix?

Hmm, well there is a known throttling issue with this board, but I'm not sure that would account for "significant slowdown". Have you tested the new RAM sticks, and have you made certain that the RAM timings are still correct in the BIOS?
 
It is to be expected that you will suffer a decrease in performance going from 6 GB to 12 GB which is why it's oft stated that don't get it unless you need it for memory eating programs. But exactly what are you calling significant ?

Look in BIOS at RAM settings ...they should match the speed and timings as advertised
