I used Paragon Alignment Tool to align the boot partition on my SSD but it keeps telling me the partition is not aligned after completing the task. There are no errors.

Are there other similar tools?

A fresh install through the Windows 7 installer will automatically align the SSD.

I don't want to reinstall Windows, tens of apps and tens of tweeks and optimizations which I haven't documented.

You could try Partition Assistant which enable you to align partition. However the function "align partition" only offers in the paid version. But, I find another way to get this goal by using the free edition. During resize partition I find that there's an option in the "advanced" tag, when I click it, it will pop a selection "align partition during the operation" this means during resizing partition, it will be aligned also. Maybe this is the leak, hope it could help you.
Note, after test I find that through this way, you could only align partition in 1024KB.

You could find the software from CNET
