SSD and HDD storage compatibility

pardon my french, but i'm pretty new to this. I usually know enough to get by but i'm stumped here. I have an SSD that has already been installed and running windows 7 for some time. it's smaller, only 120GB. I have my older 320 WD that I want to use for storage and what not, mainly trying to running my larger games and OS from my SSD, and put my music and crap apps on my HDD. I have modified both to go to AHCI in regedit, i read somewhere that's what I needed to do for better performance, honestly I have no idea. I rebooted, switched everything in BIOS to ahci, checked my boot order and everything was good, but won't boot after that, I can only get it to run in Native IDE. Is this an issue with my motherboard and support? or am i missing something?
