Which desktop should I choose and are their PCI slots the same?

The 1st desktop states that it has a PCI-E x16 and the 2nd one states that it has a PCI-Express x16. I'm going to install a saphire radeon 4650 on the desktop I get, so I'm checking(Last time I got the wrong graphics card, so I don't want to make the same mistake).

PCI-E/PCIe/PCI-Express all mean the same thing. So you will be fine. Your first link is broken btw.
