Hello all i'm just looking for some answers to help me out with my crazy incounter on these 2 GPU

First off I bought the PNY 9800GT for $110 installed in my cheap out dated computer and it has allowed me to play starcraft 2 beta on ALL Ultra Settings. Which is huge deal to me because I was running on all Low Prior to installing this card and disabling my Onboard graphics. THEN, Next the day I found an even better deal a PNY GTX 250 for $95 and on the box it clear says it has better specs all the way through. However, When I loaded SC2 it changed all my recommended settings to Medium and Low quality. WHAT Happen??

I have Window 7 WEI says
Graphics 3.1
Gaming Graphics 3.2

Installed the 9800GT
Graphics 6.6
Gaming Graphics 6.6

Installed GTX 250
Graphics 6.9
Gaming Graphics 6.8

so with that all said I figured the GTX 250 was suppose to be stronger... Is SC2 picky???

The GTS 250 should be quite a bit faster than the 9800 GT - did you remove the old 9800 GT drivers prior to installing the GTS 250?

Hello and welcome to the forums :)
As Lmeow said, have you completely remove the drivers of the 9800GT? try doing a clean install of the drivers for GTS 250,here is how:
1_Download and install "Driver sweeper" from Guru3d.com and install
2_Go to add/remove programs and uninstall the driver and reboot
3_Boot to safe mode and open driver sweeper, then click on "Nvidia" and then click on clean
4_Reboot and boot normally to windows and install the new drivers after that u need a restart, and its done.

Furthermore, windows scores aren't really important,i sometimes get different scores with different drivers. Also you mentioned that with the GTS 250 installed,it changed all of your settings to medium and low,but did you try tweaking the settings yourself ?

Do as they said above...

have you connected the 6pin power connector for your GTX 250?
What happened on the game itself? lags? stutters?

Yes I Deleted the driver from Device manager Then reinstalled the New GTS 250 with the installation disk

I did connect the 6 pin power cable to the GTS 250 graphics card... I did manage to squeeze in one game of Sc2 before the beta was taken away from us. The graphics still look great and I ignored the recommending settings and boosted everything back up to Ultra Setting and played fine with 50-60fps.

My 9800GT I just bought was running 45-50 fps

I'm gettin ready to say Screw it and just buy one of these high end cards like GTX 260,470,480 these should be able to hang..

Did you read my reply ? only uninstalling the driver from device manager doesn't suffice if you experience problems,so follow those instructions for a clean install.
Also instead of installing the drivers from CD,install the latest driver from Nvidia's site.
At last,as Lmeow said the difference between a 9800GT and a GTS 250 isn't huge,so getting about a 10FPS boost in performance seems normal
