Strange Issue With ASRock H61M/U3S3

I was assembling a low-budget build when I uncovered a problem. The motherboard, an ASRock H61M/U3S3, would not recognize the hard drive, a Seagate ST3500413AS. I thought nothing of it and installed Windows 7 on it from my computer. When I plugged it back in to the new build and rebooted, it still would not work. I fumbled about in the new UEFI environment and switched around various storage settings, but to no avail. The *only* workaround I discovered was to plug in my SSD. When I did this, the installations from both hard drives would appear in the OS selection menu and I could boot to the unrecognized drive. Does anyone know what the heck is going on? Are there any settings I have to change? Here are the specs of the build:

ASRock H61M/U3S3
Intel Pentium G620
G.Skill 4GB 1066 C7 DDR3 DIMM
Seagate ST3500413AS
Xigmatek 400W PSU

Did you format the Seagate? Simple tutorial -> http://www.top-windows-tutorials.com/format-hard-drive.html

Also, assuming AHCI oddball problems can occur if the registry values are incorrect; I would look at the registry, Start = 3 in AHCI is incorrect an loads the wrong drivers, it 'should be' Start = 0; see -> http://support.microsoft.com/kb/922976
