ATI's Catalyst Control Center Settings Only Applying to Fullscreen Games?

Hi, although this never used to happen, I recently reinstalled Windows 7 along with ATI's Catalyst Control Center. After applying the settings I've noticed that the anti-aliasing/anisotropic filtering/etc. only applies to fullscreen programs. (If I run, let's say, Half-Life 2, in fullscreen, everything will look fine. But as soon as I play it in windowed, it'll look very ugly and none of the settings will apply.)

How do I fix this? I'm running Windows 7.

The problem is that some programs don't have that setting and that it runs faster if I do it off the video card. I play most my games in windowed so this is a big problem.
