Case fans: mobo vs molex ?

Hey,

A couple coworkers and I were talking about the difference in plugging in a case fan to the motherboard or into a molex.

I am curious

What determines the RPM of a fan when its plugged into a molex vs when plugged into the motherboard? Is it at full RPM by default when plugged into either?
Is there any advantage for either setup?

My motherboard is an ASUS Rampage 3 formula

Fans plugged into a motherboard will often have automatic speed control via the motherboard BIOS, with the speed automatically being increased when CPU temps are high and lowered when CPU temps are low. Fans plugged into molex connectors do not have automatic fan control unless you buy a automatic fan control unit and install it in your case in one of the HDD bays.
