Question about disabling SLI

If you disable sli in nvidia control panel does the 2nd card not do anything? More or less i have 2 gtx 465's in my computer i want to run the far cry 2 benchmark with 1 card then both do i have to litterly take one card out or disable it?

No, you can just disable SLI through the nVidia control panel. It will then just use 1 card.

One more question for you i can figure out what pci slot is the main on this board MSI NF750-G55

PCI-E? If so, it's usually the top one, but on your mobo, it'll be labeled PCI-E 2, since it has a PCI-E x1 slot above it. The label is on the left side, right above the slot.
