I started getting C:\Windows Registry errors as well as Driver memory errors. I downloaded Protector Plus antivirus software and found a worm virus called JS/Kak.worm, killed the germ but my system refuses to shut down or restart without hitting the panic button, and has to run scandisk everytime I manually restart. Thanks for any replies for this problem.

Sorry, sounds like the virus really messed up your system. To truely fix the problem you will probably have to format and reinstall Windows.
I don't know what else you could do, maybe someone else has some less drastic suggestions.

Download the cleaner and it should fix the problem

Or go to www.getvirushelp.com
I believe they so you how to manually remove the virus.
