the cpu fan header does two things. one it tells the mb if the fan stops or slows down. that warning is then flashed to the user on screen as fan failure. it also will save the cpu if the fan fails and the cpu gets to hot. with the cpu fan not conencted to the header and your fan stops working you could melt or damage the cpu.
