Will I damage Intel motherboard D946GZIS if I replace Intel core 2 duo E6400 CPU with Intel core 2 duo E 6600 CPU?

No not if it is compatible with your board, chances are if it supports E6400 it supports E6600

I think you'll have a greater chance of damaging the pins on the processor than damaging your motherboard.

Make sure that when you install the new processor, you lay the processor down vertically, and you don't push it in a way that you will bent a pin.
