I just bought a sapphire 5850 xtreme, upgrading from a 3850, and can't really tell a difference in any games... I can turn black ops to medium and get the same fps I got with the 3850 on low... I'm running at 1280x720 resolution so its the lowest I can go for my monitor.. The current motherboard I have is a ASRock n68c-s which has a pci-e x16 slot... Will I see that much of a increase by upgrading to a pci-e 2.0 / 2.1 motherboard over my current one?

specs:
ASRock n68c-s
AMD phenom II x4 820 @ 3.3ghz
4gb ddr3 1333mhz
ATI Sapphire 5850 xtreme

No, you won't see a increase, if any, but you SHOULD upgrade to a PCI-E 2.0 slot as most newer GPU's and new GPU's that will be released will need this interface, basically, it is good for future-proofing.

The fact that you get the same FPS in Black Ops but with medium instead of low settings should indicate to you that the HD 5850 is more powerful than the HD 3850. Why not max out the graphics?

1280 x 720 is a pretty low resolution for a powerful video card. You are more limited by your CPU than the video card at that resolution. Therefore, increase your resolution.

PCI-e 2.1 does not provide better performance than PCI-e 1.0. I don't know what the technical differences are since my motherboard only has a PCI-e 1.x and is not compatible with a PCI-e 2.1 card.

I tried to run everything on high and got 20-30 fps and yeah, the cpu usage is high and goes higher with the more I turn up my graphics.. currently on medium I get fps drops to 30-40 fps with it being choppy

The HD5850 should easily max out that game at your resolution (and much higher ones) and your processor is adequate so something screwy is going on. Make sure your card is running at proper speeds with something like Afterburner. How are other games performing?

gta4 I can run everything on high at the same resolution but I have to turn down the distance and all that to about 12-13, I did a test on batman arkham asylum and it was 59 average, 60 max and 49 min @ 16x9 on high

try something that are more gpu bound such as crysis or metro 2033. gta4 is a a very cpu intensive. for the draw distance part even cards with 1GB of memory have trouble with that. for batman AA try running in game benchmark. with my GTX460 the game never did pass 60FPS in real gameplay while in the benchmark i've always get more than that (very high with physx disabled)

That's what I meant, it was in benchmark mode. Wow I just ran it again with vsync off and I got 58 min, 157 avg and 264 max with everything on highest..
