I want to run an sli setup in my next build, and had a quick question on the setup. When i have two cards in the board, will every mobo run them in an 8 and 8 configuration? Or are there much higher end boards i havent seen that run both in 16?

There are boards that run CF and SLI with 16x and 16x. but the differnece b/w 8x/8x and 16/16x is very minor and may just be a matter of 1fps in games which is within the margin or error.
you WILL be ok with 8x/8x sli setups.
if you are using pcie 3.0, then 8x on pcie 3.0 is 16x on pcie 2.0.
graphics cards used to use only 8x of pcie 2.0 so you should be fine.
