what if the case does not have as many ports the motherboard does
will i have to cut out more port holes?
also what if the case has upward facing ports and the motherboard does not?

I AM NEW TO THIS SO DON'T LAUGH!!!!!

How about you tell us the specific case and motherboard you're talking about.

By ports I believe you mean the i/o port.
Majority of m/b & PC case designs make sure they are in line with the standard i/o specification, and i/o backplate comes with the motherboard.

In summary as long as the specification of the case says it supports the form factor of the motherboard (for eg. ATX, E-ATX, ITX etc.) you won't have any problems.

I thought they are standardised many years ago by ATX specification.

The upward facing USB port on the case are for your USB header and cable to connect to. No need for port alignment.

i meant to say is there any like adapters inside that go to the forward facing port

Yes and no. They are connected to ports on your mobo or sound card to the case's front facing port (top in this case). The USB header on mobo connect to a cable to the USB port, Sata port on mobo connect with sata cable to esata port and an audio out on your mobo or sound card with a cable to your audio and microphone.
