Mother board compatibility on my system and motherboard help

I am getting a new GPU and I ran into a series of problems with compatibility on things like cooling and power. I naturally bought a new case and a PSU, but the case has some cords that go on the power button and things that are related all bound together and separated but my current case that came with my hp computer has a huge plug in it's place. This is a problem because I don't know what pins do what, and I can't find a diagram of the F_Panel on the internet. I have decided to buy a new motherboard that would likely have a manual to tell me what pins do what, but I am not completely sure if the new one is equivelent to my old one. I know the PCI e port is different and I am new to this so I don't know if the chipset matters for compatibility or not. I have heard that the operating system is licensed to the motherboard and I was wandering if I could switch them and not have to buy a new operating system. If someone could find a diagram that shows everything that would be helpful.

Is my computer compatible with the new motherboard on newegg?

If I do buy this one will it have the F_Panel clearly marked or will it all be in the booklet that comes with it? Legally aren't you allowed to use the same operating system if the motherboard crashes? Does that also apply to the motherboard not being compatible with a new hardware componant? The whole issue is my new GPU needed better cooling, but the PCI express port is lower than the GPU has compatibility for. Could I say that is a reason and get a free download from Microsoft? I know PCI e 2.0 is still compatible with 3.0 but it would hamper the transfer speed a little.
 

To go over your latest questions for future reference.
When you purchase a motherboard, it comes with a manual that tells you everything about the board - front panel and fan headers, connections, I/O ports, BIOS settings etc... It is recommended to read the entire manual before building
You could petition HP to keep your license (your OS is registered through them and support is their responsibility) but I think you would be hard pressed to convince them a motherboard swap was neccesary. If under warranty, I'm sure they would insist on fixing it - if not, they may claim not to need to support your lic - although that is not accurate as far as I know.
I think the hardware addition/cooling requirement arguement wouldn't get too far, you would likely be told, "...you should have researched better... by the way, we have this shiny, new monster blah blah that would fit your needs for only $1800 on sale today, can I transfer you to the sales department?..."
