It is just representing "lanes"

PCIe 2.0 x4 = 4 lanes at PCIe 2.0 speeds

PCIe 3.0 x16 = 16 lanes at PCIe 3.0 speeds.

PCIe 3.0 x4 == PCIe 2.0 x8 == PCIe 1.x x16

It's really just used as a letter to mean "by". Some people will read it as "PCI-E by 16" and some people just say "PCI-E x16"(they say "x" instead of "by").

I guess you could say that "by" is a better way to put it, as the number followed after it indicates PCI-E lanes which determine bandwidth.
