So I was having problems with my MOBO reading my 8gb x 2 sticks of ram so I changed the DRAM Timing Mode to "Link".

What does this mean and could it have an affect on my CPU?

I have an MSI 970A-G46.

Hi
The DRAM Timing Mode option controls how the memory timing settings are configured. The Advance DRAM Configuration link activates with this option set to Link or Unlink. The Link option forces all memory channels to use a single set of timing settings, while the Unlink setting allows for channel independent configuration

So if you use different kits for the channels, you should use Unlink. Not your case.
