Would games like GTA 4 and BF 3 which run better on quad core processors, have the same advantage when run on a (server type) system with 2 physical dual core processors ?

That really depends on what dual core CPUs you are using, how well the system can pass data back and forth between the CPUs, and how well the thread scheduler handles 4 threads in 2 different CPUs. It might work as well, better, or significantly worse. The quad core approach is the simplest and most reliable, but the double dual core approach could turn out better.

You'd need higher clocked dual cores to over come the inherent extra work load of the dual processor setup. And, depending on the motherboard, you might need to use ECC-DRAM which is still quite expensive. And loose any ability to overclock your CPUs.
