I have an HP Pavilion p6653w with a bad motherboard, current board is an N-Alvorix-RS880-uATX (Alvorix) which has appeared to be difficult to find and very expensive for the board. Is there another micro atx board that would work in this case and use the current components possibly a Gigabyte GA-880GM-D2H AMD 880G Motherboard - Micro ATX, Socket AM3. Would the power switch connector have to be changed. We do have some experience motherboards etc.

yea as long as its the same size it should fit. You might not be able to put in all the screws but it should be fine. The "power switch connector", you mean for the button right? You can just simply plug it in the new one. The cables are the same.

A side note. For prebuilt systems. The OS is usually tied to the motherboard so if you change it, you would need to buy a new version of windows as well.
