Is the pre-built better?

I am helping a friend build a computer and I am having some trouble seeing if buying and building the computer with everything below is better then this one I could buy off of Bestbuy.

When you build your own, you get a generic windows oem copy which permits you to change boards (I've seen some advertise as one time use only). You get a better motherboard, better power supply, quad core cpu, and more upgrade options. The cyberpower pc isn't bad just nothing to write home about.
