Hi,

I have a short questions.

I acquired a Noctua NH-U9B SE2 CPU-Cooler for my Phenom II X6 1090T (stock speed) to replace the awful boxed one. This CPU is installed on an ASUS M4A88T-V Evo3 USB3.0 Uncut XXL Diretor's Cut Platinum Edition TO THE MAX! or something like this.
For my temperature readings I use two softwares to compare whether the temperature readings are correct. However, the Asus AI suite monitor tells me I have around 50°C afer 90 minutes with Prime95. Core Temp 1.0 RC3 on the other hand reads my core temperatures consitently 9°C lower than the AI Suite.

I don't know what to make out of these readings. Which program is right?

Probably neither. The temperatures displayed by softwares are approximate to reality but none are 100% correct. That's why you should always use the same program whenever you do something that might alter the temperature(overclock,adding new cooler,etc). That way you know for sure if there was some alteration and not just a different program showing a different result.
