I have an application that runs in a normal window (CMD style actually) that
I am to minimize and leave open all day... is there a tool to take this
window and make it an active/inactive icon in the tray next to the clock...?

I have seen some available, but I can't tell you where they were right
now. I'll poke around if someone else doesn't know off hand.

You might take a look at the "List of List" in the utilities section.
