Case fans not shutting off

GTX 560
G Skill 2x2gb 1600

Little back story.

System is running into BSOD, freezing on motherboard flash screen, freezing in bios and occassionally the case fan will not power off.

After troubleshooting the issue it was determined the PCIEX16 slot my GTX 560 was plugged into is faulty. The motherboard is RMA.

The sytem appears to be working fine with the GTX 560 in the PCIEX8 slot, except the occassional times when the case fans will not power off when I shut the sytem down. I've checked the power management settings in the BIOS before and after installing the GTX 560 and they do not change.

I don't appear to have this problem if I remove the GTX 560 completely and use onboard GPU.

Any suggestions on troubleshooting the power management issue at the moment or should I wait for my motherboard to be replaced? Could the GTX 560 cause the power management issue?
