I'll be putting in my DVD burner from my existing system and hopefully my 1 TB WD data hard drive. My concerns are 1) if everything will fit 2) will I have heat issues and 3) quietness. My "man cave" is being repurposed, so the computer is moving into our bedroom where space will be limited, thus the need for a shuttle style build.

Hey man, idk how much space you have but i would get a mid tower with a handle on it before i got a"Frag Box". Heat is gonna be a issue in cases like that. everything may have plenty on outside but....on the inside its confined space. I recommend you get one with a handle http://www.newegg.com/Product/Product.aspx?Item=N82E168...
That should do nicely. also if you can afford to spend a little more on the PSU. a Corsair Grade power supply. the best i'd choose from in your case would be this

All these are highly recommended. But for best cable management and Space airflow, The Modular ones are recommended

The shuttle style is pretty much what I'm limited to. Would a Lian Li Aluminum case help disperse heat a little better?

If that's so, then I'd be willing to shell out the extra money for the case a power supply and get rid of the card reader. Devices with memory cards plug in via USB, so it's more of a convenience add on. I'd also be willing to downgrade the mobo to help with the costs.
