Mobo USB port vs Case USB port

There shouldn't be any difference, aside from what version of usb you're using. Obviously, 3.0 ports are faster than 2.0 ports, but only if you have a device that uses usb 3.0.

So basically, no. You can use any port on the case and your device will work just fine.

No problem, either way.

If you will leave a device permanently attached, like a keyboard, I think it is better to attach it to the rear motherboard port. It is less likely to get unplugged or loose there.
