45FPS but choppy gameplay with Fraps?

Wasn't too sure on how to categorize this problem since I don't know what the problem is. Here's my specs

* Phenom II X4 940 @3.0Ghz
* 8GB DDR2 - Geil & Kingston OC 15%
* 1 TB Caviar green HDD
* XFX HD Radeon 6850 1gb
* Corsair CX600w

The GPU and PSU are new. Now here's the problem.

Crysis 2 -

Without Fraps : 60fps
With Fraps : 45fps

Diablo 3 :

Without fraps : 75Fps
With fraps : 45Fps

So they seem like reasonable Frames to be playing on and the gameplay should be reasonably smooth right?

Well when I play either of those games the gameplay is still not 100% smooth like I think it should be (Correct me if I'm wrong) but the problem is that every 2-3 seconds the frame drops to about 15fps and rapidly goes back to 45Fps leaving me with a choppy spiky gameplay. Same goes with recording except for it's worst. So I was thinking maybe it's my HDD which is rather slow? So I tried recording into an External HDD 500GB and I think that helped it slightly but it is still rather choppy and quite annoying to play with. So what do you think the problem is?

Also just to clarify , I don't have any major programmes running while I'm playing. Just my Antivirus in Gaming mode , Skype and Google chrome.
