My Keyboard/mouse/Ethernet seems to stop responding at random times(I hear the du dum through my speakers) and at some moments will disconnect and continue clicking.

Mobo: MSI K9N6PGM2-V2 AM3/AM2+/AM2 NVIDIA GeForce 6150SE Micro ATX AMD Motherboard

running windows7

System is only 2.5 years old

I've checked all over, checked the drivers, checked what seems to warm up. I don't see any over heating issues, but I haven't re-installed the OS yet(to many programs and games to go and try strait off the bat).

Don't worry about reinstalling your OS, it is most likely your issues are hardware based and reinstalling software (other than possibly drivers) won't help. It almost sounds like a loose header.
I'm under the impression that you lose all three, keyboard/mouse/ethernet at the same time. Are the keyboard and mouse USB? Are they in the same header as (under) the ethernet connection? If so, put them in the header next to that one, see if your issues continue or if they become limited to ethernet only. Or am I off base so far?
