Case: CM II 690 Advance
Motherboard: Asus P8 P67 Deluxe
CPU Cooler: Zalman CNPS 14x

I've been using a stock intel CPU cooler, however it's begun to vibrate loudly and I'd like to replace it. I bought a Zalman CNPS 14x, however I don't see how I can get it to fit.

There is a bracket that goes on the back of the motherboard, however the "window" doesn't line up properly with this motherboard in my case.

Only the top right hole is un-obscured. There is also maybe a 1/4 inch of clearance, so I'm not sure the bracket would even fit between the motherboard and the back mounting.

Is this just a bad motherboard that doesn't properly fit this case? Any ideas on how I can overcome this so I can install my new CPU cooler?

The cutout is just to help, its not a default feature of cases. You'll just need to unscrew your motherboard and attach the cooler before putting it back in. Backplates are usually pretty slim, so it shouldn't cause any major issues.
