Case fans and mobo connectors

Hi,
I bought an Antec 900 which has 2 front, 1 rear and 1 top fan. Does it matter which chassis fan connector on the mobo (ASRock Extreme4) I run each case fan too? Does the mobo throttle speeds thinking it's a certain fan at each spot?

Also, I ordered and Enermax TB for the side window port. Do you think it should it blow into or exhaust from the case?

No, but your CPU Fan must be plugged into the CPU_Fan port, just plug the case fans into whichever is easiest as far as cable management. On the other fans, you need to decide if you want negative or positive pressure, and to be honest, you probably won't see too much difference in cooling with it either way, it may just add noise.
