Memory issue.

What you need to do is manually set up your RAM's voltage, and timeing.

What is your model number of the RAM?

If your CPU is not maxing out you probably have an IDE device disconnecting. I used to have a HD that kept disconnecting and would stall everything for a few seconds and then reconnect. Eventually it will fail if it's the HD but check your cables connectors first. If those get slightly twisted, the same thing will happen. I hate SATA connectors.

Also, be honest, did you install all your drivers for your stuff? Or did you just let Windows find it?

Your looking for 9-9-9-27 @ 1600mhz @ 1.65v...

So go into your BIOS and set this exactly as it is... I had some DDR2 memory a while back where the motherboard set it at 1.8v when it was a 2.2v stick. Needless to say I had very simular problems that you are having.
