I have tried to modify the programs in the start menu by first clicking start
and then right-clicking Programs followed by Explore. But when it opens it
shows only some of the items which I have on my start menu. Why? How can I
come to the right place where to edit the start menu?

There are actually two Start Menu folders in use. Your's and All Users. So make sure you choose Explore All Users, as well. And anything you remove from the All Users Start menu folder will be removed for all users.
