After clean installation of win7/8, video game/ movie frame gets slow

Hello All,
i need some help. I have been building pc since 1995 and usually figure out the problem(since there is only few component that can go bad) without needing help. This issue i just can't figure it out. So far i have replaced these following parts with exact same one(including firmware) but no luck and still have same problem:
-Motherboard
-Video card
-CPU

My issue:
After clean install(approximately 2-3 days) of Window 8/7(tried both but same problem), My pc gets slow. The games frame freeze for few seconds. Once this starts, there is no way to fix it. Even if i keep it off all night and start the next morning(so it can't be cpu heat issue can it?). I am using Pro Evo heat sink with thurmal paste in the middle. Here is my setup:
Sabertooth x79 mobo, GTX 690(not sli), G.Skills Ripjaws X PC3 17000 16gb 2100mhz(oc), Corsair 850watt gold psu, 2 samsung 840 pro raid 0, 3tb 7200 rpm hd, 1tb 7200 rpm hd, 1 BD burner, 1 DVD burner, Sentey Extreme Division GS-6500R Burton full tower case.

Every time i clean install, games such as Black Ops II or Dead Space 3 plays fine for few days then starts the problem. My guess is i might need a water cooler such as Thermaltake water 2.0. Please excuse my grammar. I would really appreciate the help.

p.s. i don't overclock cpu. My bios shows around 60-65 c temperature.

I tried different hard drives also but no luck.

I would have agreed that it is the Hard drive causing issues. But it sounds like you tried new drives only to get the same result.
It's probably not a heat issue since it sounds like the problem occurs consistently after a few day's and not after long term usage.

What kind of security are you running on your system?

Do you defrag on a regular basis. Try defrag and see if that fixes your problem.

If not, what programs are running on your system in the background, which ones are using the most CPU, RAM?

I think i found the root cause, first of all my PCI driver was not installed correctly, now after fixing that my second problem is over heating cpu. Even though i am not oc my cpu, i am still running 2560 x 1440 on my Apple display with max setting. Should i change my Sentey 6500r case to Thermaltake Level 10 GT or should i replace my Evo fan to Thermaltake extreme water 2.0? Thanks
