Well it doesn't make any difference since both cards will run at the speeds of the slowest card. But for the sake of argument you should put as your primary the superclocked one, and this should be placed in the slot closest to the cpu.

The top card will run the hottest so its better to actually try it and watch the temps under load. one will do better on top than the other.

Also keep in mind that if you have an overclocked card they may have also upped the voltage. The card will match its speed to the slower card but won't reduce voltage. In this case you will want to lower the voltage and clock manually to control temps. There was a guy a month ago stuck running in the 90s with full fan till I pointed this out. Fixed his issue
