So what is the real difference? I know SLI is associated with Nvidia cards and Crossfire with radeon. But is there anything else besides that? Do some motherboard support one, but not the other?

Best solution

to run SLI you need a bios hook that the MB manufactures need to pay a premium to nVidia to include this hook in thier bios firmware.

All MBs can run Crossfire with no extra bios hooks.
