Noob Question about Cases

Hi. The "stuff in the back to plug in" is actually coming from your motherboard pictured here:

You can see there's an empty slot at the top left corner at the back of the case where the ports will appear after you have installed the motherboard pictured here:

The 5.25" external bays are used to house the optical drive, etc.. It's located at the top behind the front of the case. Top right in the picture below:
The 3.5" internal bays are used to house the hard drive, etc. It's located at the bottom behind the front of the case. Bottom right in the picture below:
