If I connect a powered subwoofer to a two channel receiver using speaker
level connects will the speaker level outputs from the sub contain the
same signal which left the amp or will it only contain the signal above
the crossover?
If it contains the same signal and I set the variable crossover on the
sub so high that the speakers and the sub are overlapping, will this
harm the sound quality?
Would connecting the sub to the B speaker outputs on the amp be any
different(other than convenience) from connecting it inline with the A
speaker outputs?

Depends on the sub. Some the former, some the latter, some both.
