After I replaced my old GF3 card with a 6600GT, I immediately noticed that Far Cry no longer renders the surface of the water.
The boat appears to be floating in mid-air. Anyone else have this problem? I uninstalled and re-installed the game (and of
course, the video drivers). Other games (HL2, Doom3, etc.) render fine.

Have you installed the latest Far Cry patch?
A friend had a similar problem and the patch fixed it.
